Jon Snow is not a bastard. Think how much bastardhood has shaped him, humbled him, haunted him. Ned promised to tell him the truth the next time they saw each other. If he knew about the marriage, I can imagine that information being very sensitive with the Lannisters wrapping their fingers around the throne and Jon Arryn murdered.
