Watch out for operations that defloat the selection. Deselecting the image defloats it, of course. You also defloat a selection if you clone it by Option-dragging, modify the selection outline by Shiftdragging, or enter the quick mask mode.

To defloat a selection, press Ctrl+Shift+F or choose Selections➪Defloat.
